Is there a image format that can be loaded into Foto3d that will recognize the Alpha/transparency as the area to be masked? I have tried TIF, and PNG without luck. I have tried setting the transparency to fill with bright blue in Photoshop and still no luck getting the Automask to recognize it as the area to mask.
Yes you can do this - check the user guide, start of section "9.5. Editing Masks with an External Application".
You need to make sure your image has 4 channels R,G,B,A. So you need to "select from transparency" and save the selection to a new "alpha" channel in Photoshop. Note that an alpha value of 255 indicates object and 0 indicates backdrop.
You can also export the masks from Foto3D as TIFF format and load into Photoshop to see what Foto3D expects.
