The most important thing to do to get good geometry is to take good photos. Foto 3D requires specific camera angles so that it has enough information to generate the geometry and texture. It works by using the masked images as silhouettes.
There is a very good description of how to take good photographs in the User Guide, Chapter 5 - The Photo Shoot.
Masking is also important, and if you use the calibration mat with a background and pedestal (if needed) of a contrasting color, masking will be much simpler for you.
